When talking about a job title with the abbreviation SE does this usually refer to a sales engineer or systems engineer? Also, what are the main differences between these two positions in terms of duties?

Like many acronyms, “SE” has many definitions, depending on context. Check here for a tool that will list them for you. There are just too many high tech word combinations in common use that need to be abbreviated to make a unique TLA (Three Letter acronym) for each one.
This site has a good description of a technical Sales Engineer.
This site describes the Systems engineer’s job.
Of course in any industry or company, job descriptions and job focus can vary widely even if the title is the same.

SE can also mean Solutions Engineer (which is a title often used in the storage world).

    I think the most common use for SE refers to the "systems engineer" job, which I think it is more oriented to the development process and support, while a sales engineer, as the title says, is primarily focused on the sales process.
