I went to archive my emails using auto archive. I selected to archive everything older than 2 years. When the auto archive was finished, it had created all of the folders under archive folders, but they were all empty, but the emails are gone from my main inbox. Any idea where they may be? They are not in the archive.pst file.

Try this..... click tools> options> other tab > autoarchive to find out the destination file. If the mail is not there, now check the autoarchive settings for the individual folders like right click folder> properties > autoarchive tab from which the mail was archived.
As you have seen the archive.pst and mails are not in there (as you wrote) then it is necessary to find it by opening it using file > open > outlook data File.
