As of right now, I have two Gmail accounts. One is the master that pulls in emails from the other account. Now the sub folder has my folders organized in a specific way. I'm doing an import of the emails into my main account. Can I also pull in how the folders are organized too?

What settings are there? How did you think to transfer from one to another? Pop is a protocol that retrieves all the emails from a server & saves them to the client. You can enable pop in old Gmail account settings then you can allow Gmail to fetch emails either old/ new from old account and transfer them to new Gmail account.

Easiest is probably to use a client with IMAP protocol such as Thunderbird. Then you might simply select all of the items you want to move (or copy) and drag/drop the items on the target folder in the other account. That's how I do it.
