Disk format for SQL Server

Looks like our SAN consultant did not follow the below guidelines for setting up our EMC SAN for SQL Server 2008 R2. I have a production database that is about 1.4 terabytes. There are 3 file groups. I may have to do this piece meal. I was thinking of each Sunday moving one of the filegroups to a new drive set formatted the correct way. I am guessing SQL Server would not have an issue with having some of the files on drives formatted differently. My maintenance window is not large enough to move everything.  Anyone done this before with a database having drives formatted differently?
