Deleting a server object that contains a NTDS file

In AD Sites and Services, we have an site in which a server is no longer in use. I am getting errors on the Application & Services logs (Event ID=1864) in which we are getting replication failures because this server (no longer in use) is still trying to replicate/update to our DC. I ran a dcdiag.exe and it shows that we are generating an replication error 1256. If I just delete the server site (which still contains a NTDS object) from AD Site and Services, would that clear up the error?
