Connect the external hdd to your laptop/desktop (must installed a good anti virus previously on the same system) after that, you may scan & clean the affected hdd with the installed anti virus or download MWAV and run scan & clean. It is better to reboot the system in SAFE mode before start scanning. This is for windows based OS.

A virus that infects a hard drive (internal or external) is subject to whatever anti-virus (AV) is running on your system. If your AV can't clean it up, you either need to use a better AV product or the virus is of a type that essentially no current AV product can fix.

In the latter case, take the HDD to a professional service to recover data from it.And it's likely in this case that other devices in your network are also infected, so the problem might easily recur. If so, everything that has recently connected to your network might need cleaning, including every USB device.

Make sure your antivirus is set up to scan all drives. Hook up the external and and run a full system scan. What AV program are you using? maybe we can help you through the set up.
