What’s instance storage in Amazon EC2?

I'm building a few different AMIs in Amazon EC2. One of my several instances is running Tomcat and contains several Lucene indexes while another instance is running MySQL / has large data requirements with it. I'm trying to figure out the best way to include those instances with the AMIs. I tried mounting /mnt/lucene and /mnt/mysql but they're not getting generated in the AMIs so I thought the best thing to do is have an EBS with each one, take a snapshot and spin up instances. Is the best way to go about this? Also, what's behind instance storage? Is it just a temporary storage area? Any help would be greatly appreciated.
