Upgrading two instances of SQL 2000 running on the same SVR to SP4

I currently have two instances of SQL 2000 running on the same SVR. recently I commissioned a new CRM SVR and as I'm sure your all aware that the minimum requirement for the CRM to work correctly is SQL 2000 SP4. I downloaded and installed SP4 on the SVR running SQL 2000, however, my problem is that only the second instance of SQL upgraded leaving the other instance running on the origianal version of 8.00.194. I now have the first instance running on 8.00.194 and the second on 8.00.2039, Is there a way of upgrading the first instance to SP4?

Run the service pack installer again and at the screen which asks which instance to install to select the instance which has not been patched.
