There are probably multiple reasons why this would happen ... but I've seen this happen when people use the "Follow Up" flag on various e-mail messages. Any e-mail flagged for follow-up will not archive (which makes sense based on the intended purpose of a follow-up flag; however, I've seen teams which share a single shared/team mail DB use the follow-up flag as a way to mark which e-mail messages they've already processed - to prevent multiple team members from working on the same e-mail message).
