Are your mail servers clustered or does the user have a local replica? If so, check ACL rights to see if the Server cannot delete documents or the Replication Settings on the server and local databases to see if they are not set to send deletions. If any of these are found, it's possible old messages were touched during an update or Replication History was cleared and all documents evaluated during the next scheduled replication which added them back. The BES saw them as newly added messages and then redelivered them to the handheld.
