Reconciliation of Input and Output file with same primary key but different values

We do a recocciliation of input and processed output file. There is always instances where we have same primary key with 2 same different values in the output and input file. When i do amatching query, it returns 4 variances instead of just showing 2 variances of zero amounts. It shows extra 2 variances using the different values against each other which is wrong. Please what criteria do i use so that the query only returns the 2 different values ONLY in the input and output file for the same primary key
