Whenever this laptop user tries to delete an email, they get the error message "Cannot find eternal name: "DBQUERYDELETEDOCUMENTEEXT". So far we tried running the nfixup.exe -F mailusername. Is there a way to fix this issue without having to delete the replica mail or stripping the .ini file?

Yep you would try a “design refresh” first, then quit and restart Notes.
If it’s not enough, then try a “design replace”.
It should work !
