Great support on removing spyware from a system can be found here.
I would definitely start with Spybot Search & Destroy. You should also be running a strong anti-virus program on your computer. It is likely you may be infected with trojans or other malware also if you are having lots of pop-ups. Do a Google search for "online antivirus scan". Check this one out as a start.
