An operating system upgrade carries a lot of implications. How was the system configured before? How is it configured now? Most subsystem descriptions should carry their attributes (e.g., work management) over during an upgrade. Have you verified that they did?

You need to give us more information on the project you are talking about.  I have upgraded multiple partitions from V5R4 to V6R1 and have not seen any performance degradation that I would attribute to the upgrade.
With that said, did you run Object Conversion on the objects in this project ?
If not, the system could be converting these objects the first time they are touched.

Give us more info and maybe we can assist.
