When I tried opening mails from IE6, no mail was showing up but mails show up in G-chrome and Firefox.
I went to "Tools" menu> Internet Options> Cleared Cookies, files and History in general tab and Cleared forms, passwords through AutoComplete button in Content tab. Then I restarted computer and Web outlook in my IE6 started working normal.

OWA usually works in conjunction with your desktop Outlook and they should show the same information as they sync up when started.
Sounds like the user has confiugred their OWA to display all email in another location. Not the inbox. It's not uncommon for a user to cause themselves problems, check the rules on their OWA account.
