Yes it can support multiple directories, there are some limitations as to the type and data in the directories.
Are they just for viewing or email addresses? Domion support a Directory assistence db that lets you select the addtional directories and what they are sued for , email or/and access. It will also support LDAP directories.
If this is a customer directory there are some views that are needed such as ($Users) view that you can copy from a current Domino Directory and modify to fit your customer directory.
I do this for customer and web access directories all the time.

In addition to what has already been stated, you can use just LDAP references from the Notes client as well. This way possible duplicates do not interfere in you Domino Directory thru directory assistance.
If the directory(ies) that you want clients to access support LDAP, configure it to do so, then create Account documents is user’s Personal Address Books to connect to the LDAP Directory. They will need to switch to that directory when sending mail if they are mailing to someone from that list, but it will work as well.
You could automate the creation of the LDAP directory if you were going to use a generic account for LDAP queries.
