So schedule agents run and send email to internal persons email. Now my problem is it uses SMTP Account of company.

Because of large number of emails generated everyday , SMTP account is not feasible option as it should not use internet. It should use Intranet protocol. How can I achieve this?

Can you explain this a bit more. I am a bit confused what job is being run. Is this a Domino database with mail sending agents or is it an application on a server that is trying to use Domino to send SMTP messages?
