To fix up the issue run Fixup, Compact and Updall utilities as follows:

1. fixup -f (This causes Fixup to check all documents in the database.)
2. compact -i -c -d -K (ignore errors, copy-style, delete view indexes, set large UNK table)
3. updall -R

If still the issue persists you may go for third party lotus notes recovery tool that recovers all NSF file components and creates new NSF file with all your contents.
