Is a secondary monitor set up on this server? Is it set to be the primary display?

Also, try doing an Alt+Space then M. This will put the login window in 'move' mode. Then, hit any arrow key first, then move the mouse. This should have the effect of snapping the window to the current mouse position. Sometimes windows get confused about where exactly they should be and this has always helped me.
