Hi all, I run both Windows and Ubuntu on my machine. I just started to notice that my hard disk speed keeps going down whenever I move/copy files around in Windows. But everything on the Ubuntu side is fine. What's the cause of this?

Are you moving files around in Ubuntu as well with no performance loss? What are you using to measure the speed of the HD?  With Windows it may be other process are slowing it as the OS use more overhead and can be a performance killer with a lot of background apps running. It could also be that the file(s) may be broken up and  scattered across the drive. If this is the case a Defrag may need to be run to consolidate the data to cut down on the drive head having to keep moving to new locations to access the data.

How did you observe this? How did you know about that? Did you use any tool to measure that? You can run chkdsk /r from command prompt. Or run disk defrag may overcome this issue.
