Microsoft Security Essentials is a consumer antimalware solution- provides advanced protection to individual Windows clients. There is no centralized management for MSE. FCS on the other hand is an enterprise antimalware solution- it provides comprehensive malware protection to enterprise wide clients- so it can be centrally managed for policies, deployment, monitoring etc
