How do we configure Windows Server 2008 to automatically shutdown when the UPS is on battery power for more than 5 minutes?

There should be software that came with your UPS, I know APC uses Network Shutdown agent for networked UPS's, not sure what they use otherwise

Yes, that is a feature of the UPS, not the server. As stated by KFaganJr, an agent needs to be running on the server, which will receive notifications from the UPS to shut down the box.

Also, a central monitoring solution could get the battery alert from the UPS and remotely execute the necessary commands to shut down monitored machines. In this case an agent might not be needed on the servers, but the UPS still needs to inform about the battery status, most likely through SNMP.
