When we IMPL the operator message queue (QSYSOPR) is clear. Is there a way to prevent this from happening.

The QSYSOPR message queue is always cleared by an IPL. The message queue should not contain any messages that need to be reviewed after an IPL. If such messages are created and sent, they should be sent to a different message queue. -- Tom

You should find that anything sent to QSYSOPR is also sent to QHST. So you can always look there.
