Can we audit file access in specific directories for all users on a Windows 2008 R2 server? How do we set it up?

In folder properties, select security tab, advanced button, auditing tab, click continue and add everyone, then click full control for both success and failed, check inheritance button and apply.

Make sure that File Access Auditing is on that server.
