My work and personal mail goes to the messages folder on my blackberry instead of to the two folders that are set up for my mail.

I think that all messages will go to the inbox. This is not cool since then your work and personal email get mixed together. If you are using GMail for your personal Email then I would get the GMail tool. I have it on my Blackberry and it is very nice. You may look for other third party blackberry email tools if you are not using GMail as I have tried what you are doing and had the same results.
