What are the benefits or disadvantages of hosting a SQL server on site or using a MYSQL server in the cloud? The MYSQL box is much cheaper is there anything I will not be able to do with my web app using MYSQL?

First you are talking about two different database platforms Microsoft SQL Server and MySQL. There are a lot of features that are different between the two. If you are thinking about moving a database into the cloud you should look at SQL Azure which is a Microsoft SQL Server database hosted in the cloud by Microsoft.
Switching from MS SQL to MySQL you loose things like Service Broker, full text indexing, etc that MySQL simply doesn't support.
